Yes, John's trying to offer Tristram an open ear and heart but he knows that he isn't a professional, and even if he were, it wouldn't be appropriate for him to take charge of Tristram's mental health being as close to him as he is now. Even if Sherlock were a more tactile or emotionally expressive parent, Tristram is still going to need professional support.
I think it shows that Sherlock and John are thinking of their children first when they agree to the sleeping arrangements this way. At least that's how I intended it. The first night in this strange place, the kids need the reassurance of their primary caregiver close at hand.
